Yup, this problem is actually unrelated to the custom kernel, it's most likely a glitchy BIOS that's manifesting as USB issues. You don't happen to have an HP laptop, do you?

The root cause is probably an IRQ steering problem. You might try booting with the pci=irqpoll option, which may help.
