I formatted C:, reinstalled Win98SE, and C: now seems to be fine.
However, with D: attached, it's a FAT type drive with no data, and cannot be convertered using Drive Converter, as it doesn't show up on the select screen. Not to mention, but Scandisk when activated reads "..cannot check this drive because the disk is not properly formatted or a program such as disk utility has locked it Format the drive or wait for the utility to finish then restart scandisk."
Any other ideas as to getting this drive readable again without formatting since I only need to read it to backup the data on it.

Note: I didn't have D: attached when reinstalling Windows. Only after.
