So my Toshiba satellite is overheating, and the fan keeps starting, getting loud and then completely stopping, waiting about 1 second and repeating the cycle before my computer tells me there is an issue with the cooling system and that it needs to shut off.

I figured it was an issue with the fan so i replaced it however it is still doing this even with the new fan, any ideas?

Sounds like your laptop supplies bad voltage to fan (swithes between 12V and 0V). Problem is either on fan connector or somewhere in fan controller side. Fan controller may be software controlled someway. If fan is PWM controlled, then PWM control may be badly broken.

Warning message comes probably when laptop detects that fan is not working (RPM goes too low).
