Lenovo motherboard chassis not standard cables?

    I am pulling my hair out, replacing a motherboard and CPU for a dead Lenovo machine that was 5 days out of warranty and they refuse to fix it. So hell with them, I talked with a supplier and we decided that it appeared to be a pretty standard case, and I ordered a MSI MA74GM-S2H with an AMD cpu. No problems with that. Seated the motherboard and CPU, memory etc, but when it came time to hook up the USB and front panel, the cables are completely different fittings! There is an 11 pin USB which doesn't fit the standard USB slot, the front panel hookup is a different configuration, COM1 is a different pin configuration, and the audio is different too! So I can get it to run, but no USB, card reader, microphone, audio or on/off switch! The original motherboard is a ms-7283, but I can't find anything about the board anywhere. I don't know if there is a compatible motherboard with these connections and this is a case where only an overpriced generic Lenovo motherboard will do? Sure USB is USB, I should be able to swap the connections? I don't know what to do, I am so angry. Anyone have any suggestions? Swapping cases isn't an option.
