Ok All of my parts have come in....

I've notices on my motherboard there are several mounting holes....
some of which have a small metal ring around the holes and other that just show the atcual card....

Do i mount only with the holes that have the metal rings around the holes or all the holes?

Where the metal rings are are the only places you want to have a mounting stud at.

Leave them on. If those parts would happen to go bad, companies tend to require them. You may even void your warranty by removing them. You won't harm anything by leaving them on.
