My case has two fans. One is on top, which draws its power from the front panel. It works fine.

The other is on the side and needs to be plugged into the motherboard. It has a 2-pin connector

My motherboard is a GA-F2A88X-D3H. It has, as far as I can tell, three fan headers. One is 3-pin, the other two are 4-pin.

Where do I connect my 2-pin fan?

There should be no major problems so that 2-pin connector should go to 3-pin header just fine. Just check that 3 pin header pin layout, should be like:

Header pin 1: +12V
Header pin 2: GND
Header pin 3: RPM sensor

Connector pin 1 and 2 should match header pins 1 and 2. Pin 3 will not be used.
